is -alignment-output-file broken again in current master? Or am I
missing something. I am getting an empty file with no alignments. Anyone
else?

For phrase-based? I've just moved whole load of code around to clean up
the IOWrapper. I'll take a look

Yes, phrase-based. Merged with master about 30 min ago and no output
alignment.
